  • madbot Limochores-2026.10.07 is out

Madbot Limochores-2026.10.07 is now available. Here is what is new 👇

📊 A dashboard for every workspace

Open a workspace and see at a glance what it holds and what needs your attention:

    • key figures: data files, total volume, nodes and sources, broken down by source, file type and node;
    • a timeline of when data was linked into madbot;
    • your submissions by status and destination, with those that need attention (errors, updates available) on top;
    • a warning when data shown in madbot cannot be reached, and why: missing credentials, no rights, unreachable source;
    • members, pending invitations and the activity of the last 30 days.

📄 A report and an inventory to take away

    • A dated PDF report of the workspace, to preview then print or save: handy for project reviews and data management plans.
    • The full data inventory as CSV or TSV, to review or share outside madbot.

📋 One table for all your metadata

On nodes and in submissions, the batch edit table is now the single view for datalinks, samples and their metadata. Everything you did in the old views is there: details, editing, deletion, data access, linked samples and data. You can also filter by connection and by data access status.

It also holds up on large projects: metadata loads in grouped requests, and the table only draws what is on screen.

🔎 One picker to add metadata

Search and browse now live in the same window, as two tabs with a shared basket: pick fields from the madbot catalogue and from plugins together, in one step.

    ✨ And more

    • Madbot opens faster.
    • Short help, with a link to the documentation, explains each concept where you meet it.
    • Your personal settings (profile, tokens, notifications, appearance, font size, language) now open from the menu on your name.
    • Plugin fixes for ENA and OMERO, and the S3 plugin is now marked as stable.

  • madbot Euriphene-2026.09.07 is out

Madbot Euriphene-2026.09.07 is now available. Here is what is new 👇

🪪 Your profile in My account

The My account panel now has a profile section with your ROR, your ORCID iD and your linked accounts, plus a shortcut to manage your email addresses.

🔌 Plugin status at a glance

Each plugin type shows its status, stable or experimental, in the plugin list.

    📁 A visible selection

In the file explorer, the files you select appear as chips, so you always see what is selected.

    ⚡ A much faster madbot

    • Lists are paginated before anything else is computed, and return lighter answers.
    • Permission checks are grouped, and repeated database queries are gone.
    • The app reuses recent answers for nodes, members, metadata and schemas instead of asking again.

    🐛 Fixes

Rich-text editors behave better, paginated lists keep a stable order, your ROR is saved at sign-up, and a failed plugin connection now tells you so.

Full release notes are on GitLab.

  • On the road: URGI and Gustave Roussy

Thomas Denecker and Baptiste Rousseau presented madbot twice this week:

    • on September 17, at the URGI platform (INRAE, Versailles);
    • on September 18, at Gustave Roussy.

The slides will be shared on HAL.

  • Hackathon madbot × ABRomics: a new plugin

On July 16 and 17, the madbot and ABRomics teams, two projects carried by the IFB, met at Institut Pasteur for a two-day hackathon.

    🔌 The goal

Finish the plugin that connects the ABRomics platform to madbot, so ABRomics users can submit their data without moving it by hand from one tool to the other.

    ✅ The outcome

    • The plugin came out of the hackathon more mature and more robust.
    • Madbot can now submit genome assemblies to ENA.

A concrete step for interoperability between IFB services. Read the IFB article (in French).

  • madbot 1.7.0 is out

Madbot 1.7.0 is now available. Here is what is new 👇

🌳 Export and import a tree

    • Export any node and its whole sub-tree to a JSON file, with its samples, datalinks, metadata and members.
    • Import it into any workspace, under the node of your choice or as a new root.
    • A preview shows the structure and a summary before anything is created, with errors and warnings flagged upfront.
    • Both run in the background, and you are notified by email and in the app when they finish.
    • Ready-to-use demo trees are bundled, to try the import right away.

📍 Pick up where you left off

Madbot remembers your last workspace and page, whatever the browser you sign in from.

    🤝 Share a node faster

The top of the node page now has a button to copy its link, a shortcut to manage its members, and the members themselves shown as avatars.

🪪 ROR and ORCID on your profile

Your research organisation (ROR) is now required on your profile; your ORCID iD can be added there or at sign-up.

    🗂️ And more

    • The SSHFS plugin now supports SFTP-only servers.
    • Delete several submission data at once.
    • Workspaces load faster, with fewer requests and a lighter client.

Full release notes are on GitLab.

  • madbot three times at JOBIM 2026

From June 30 to July 3, the madbot team was at JOBIM 2026 in Strasbourg, with three contributions.

    🖥️ A demo

On June 30, Imane Messak, Baptiste Rousseau and Elora Vigo showed how madbot organises, describes and submits data to repositories such as Zenodo or ENA. Abstract on HAL.

🎤 A talk in the data flows mini-symposium

On July 2, Thomas Denecker and Jacques van Helden organised a mini-symposium on orchestrating data flows throughout their life cycle. Thomas Denecker and Julien Seiler spoke about French data deposit obligations and madbot’s roadmap, and Laurent Jourdren shared feedback from using madbot on the GenomiqueENS platform.

    🧾 A poster

madbot – A national working group promoting the development, adoption, and dissemination of madbot presents the community-driven group behind the project. Poster on HAL.

Read the IFB look back at JOBIM 2026 (in French).

  • madbot at the France Génomique general assembly

On June 25 and 26, Thomas Denecker presented madbot at the general assembly of France Génomique.

Until now, madbot was mostly presented as a tool for researchers. This talk showed a new use case: a data production or analysis platform feeds madbot directly, inside the researcher’s collaborative project space.

Laurent Jourdren (GenomiqueENS) then shared how his platform does it: scripts call madbot’s API to add data and metadata as they are produced.

    Why it matters

    • Data and metadata are gathered all along the project, not at the last minute.
    • Researchers save time when the moment comes to submit.

Several platforms present at the assembly said they were interested in adopting madbot. Read the IFB article (in French).

  • Seminar and demo at Institut Curie

On June 15, Imane Messak and Baptiste Rousseau presented madbot at a seminar at Institut Curie, followed by a live demonstration of the tool.

  • madbot 1.6.0 is out

Madbot 1.6.0 is now available. Here is what is new 👇

    🏷️ Repository identifiers, everywhere

Once a submission is accepted, the identifiers returned by the repository show up on the submission, on its data and on each of its metadata objects (study, sample, raw reads for ENA).

🔗 Edit links between samples and data

Link or unlink samples and data directly from the sample and data tables, one at a time or in batch mode.

🎯 Point a datalink to another file

An existing datalink can be retargeted to another file or connection, without deleting and recreating it.

    🧬 Smarter metadata

    • Data now inherit metadata from their associations.
    • Madbot can suggest metadata and associations from your file names; you validate them before they are applied.
    • Submission fields can be filtered by requirement level, so mandatory information stands out.

    📈 Activity indicators

A new API exposes key activity metrics of the instance.

Full release notes are on GitLab.

  • madbot 1.5.0 is out

Madbot 1.5.0 is now available. Here is what is new 👇

🏛️ Submit to Recherche Data Gouv

The new Recherche Data Gouv plugin is part of the submission process: pick the collection to publish in, fill in the metadata, and submit.

    ☑️ Multi-value fields

Choice fields can now accept several values, for metadata that needs more than one answer.

    🔐 SSH key pairs

Connections to remote servers now authenticate with an SSH key pair instead of a stored password.

    ⚡ Smoother submissions

Clearer status messages during submission, and faster filtering of associations on large nodes.

And as always, security updates and fixes behind the scenes. Full release notes are on GitLab.
